RESEARCH

The main focus of our research has been to develop fast computational algorithms for analysis, especially on large-scales, of biological sequences, structures, and other biological data. Along this line we have developed several bioinformatics tools, including UniMarker for mapping genomic sequences, HMDEG for identifying deferentially expressed human and mouse genes, HKera for classifying human housekeeping and tissue-specific genes, OPAAS for comparing protein structures in non-sequential orders, dPPD and iPPD for experimental data/information-guided protein-protein docking, and LISE for predicting protein ligand binding sites. More recently, we have developed network-based approaches for studying nature’s design of protein architecture and its evolution, and for understanding the design principles of biological circuits; for the latter, we have developed a computational pipeline to mathematically model and simulate prototypical gene networks.

研究介紹

本實驗室以研發生物資訊演算法為主軸,用以處理分析尤其是大量的生物資料如基因序列、蛋白質結構等。我們已研發出的演算法包括比對基因體序列的獨特標的法(UniMarker Method),找尋人類及小鼠表現不同的基因的方法(HMDEG),人類持家與非持家基因分判法 (HKera),蛋白質結構不按順序互疊的OPAAS,以實驗數據輔助預測蛋白質結構對接的dPPD、iPPD,及預測蛋白質結構上小分子結合位置的LISE。近年來我們的研究重點含蛋白質結構演化及使用系統生物學的方法如系統網路分析及數學模擬探討複雜的生物系統。我們希望藉後者揭發並理解基因及生化反應迴路的作用機制與設計原理。
